Description This work deals with the composition of the microbiome and the health microbiological safety of unflavoured and flavoured sweet whey drinks. Metagenomic analysis of whey beverages was focused on the determination of the microbiome diversity. The microbiome was analyzed by a non-culture method by sequencing the total DNA extracted from the samples. This approach allows to detect DNA from a wide range of bacteria as well as other microorganisms, but does not provide information on the bacterial viability. Metagenomic analysis is a suitable tool allowing monitoring of microbiome changes during the technological processing and food storage including determination of the optimal shelf life. In this pilot study, it was shown that natural and flavored whey drinks treated with pasteurization are not a significant source of bacteria of the Lactobacillaceae, Streptococcaceae and Enterococcaceae families. Microbiological criteria for whey beverages are not set, but the examined samples met the general legislative limits of microbiological food safety.
